The 29-year-old quit the national side on Sunday citing "racism and disrespect" due to his Turkish roots as key to the decision after he was singled out for criticism when Germany bombed out of the recent World Cup in the group stages.
"It is a personal decision from Mesut and I respect it".
"Mesut has the respect of every player here", said Emery, who was appointed as Arsene Wenger's successor in May. He thinks what is best for him, he explained his decision and here we need to help him.
When Emery was asked about the player's mental state going into the new season, the coach said: "I'm sure he's going to have a great season with us".
"I am German when we win, but I am an immigrant when we lose", Ozil wrote, adding: "Certain German newspapers are using my background and photo with President Erdogan as right-wing propaganda to further their political cause". "They are great teams with great players, it's a test for us to get ready for the new season, so it's something to look forward to".

Ozil also blamed the German Football Federation (DFB) for failing to defend him against his most strident critics.
Ozil has not commented about his decision since his arrival in Singapore on Monday with Arsenal.
Speaking at a press conference ahead of Thursday's friendly against Atletico Madrid, with Paris St Germain also providing opposition later on the trip, Emery told arsenal.com: "All of us want to help Mesut feel like it is his home here with us, like a family and it is a family for every player".
"For him it´s one thing with the national team and another with us", Emery said.
Arsenal goalkeeper Petr Cech also said the players were keen to support Ozil, who smashed the club´s transfer record when he moved from Real Madrid in 2013.
